Hadamard conjugation, though limited to some simple models of nucleotide substitution, does provide an analytic tool to give insight into phylogenetic inference. In this lecture a brief introduction will be followed with applications to problems such as the inconsistency of Maximum Parsimony and possible multiple maxima in the Likelihood function.
